You've got quite a mix of gear and capabilities here. I'd try to sort out your intended signal/protocol paths.

If I understand it correctly,
  • DAW (Logic 9.1.8 ) is used as your primary recorder, expecting inputs both from external Audio and MIDI;
  • Mackie Onyx USB interface (which one, Artist or PRO?) is used for Audio; PRO also supports MIDI;
  • Yamaha MX88 is used as MIDI controller for DAW connected directly via USB but also can be used as Audio interface and receives MIDI for playback.
Now,
  • both Onyx and MX88 are attached directly to Mac via USB;
  • you intend to use Onyx as primary Audio interface for DAW Audio output (and system Audio output too) via headphones/monitors;
  • you intend to use MX88 for MIDI playback from Logic; you do not need to use MX88 Audio interface capability.
Instead you observe that Logic's Audio output goes via MX88 Audio interface, not via Onyx Audio interface, as you want.

It's not clear where do you send the Audio output from the MX88 -- to some mixer/amp?

Correct me if I got it wrong. Looks like you're dealing with routing issues here, assuming that you sorted out any problems with drivers.

You may try to check out "Using the MX49/61/88 with Logic Pro X" on yamahasynth.com. It is for a newer Logic version than yours, but it may give you some ideas.
